I don't think agent smith is actually in the human world. Since nothing actually happens physically to a person inside the matrix, I don't think agent smith actually takes over the human's bodies, but instead makes them think that he has... so the crazy guy who triggers the EMP early doesn't acutally have agent smith in him, but he thinks he does, and so he acts like agent smith.
